On the wooden M14 Optics (US Sniper in PR:V) the magazines between deployed and undeployed are not linked.
Tested on: PRTA, Ia Drang
Steps to reproduce: take US sniper kit, reload undeployed and check ammo on deployed

Happens to me from time to time with every other deployable weapon (mostly with the PKM and M60) but most of the time this problem just disappears. You sure it is the same thing all the time? I don't remember any problem like this with the M21 myself yet (though I had it only like 10 times).
