Is this stuff set by map makers or the mod makers? If it is set by map, maybe we can test a few things to see what works, on maps that are well known. Karkand, anyone? ;)
Well in fact the flag does go to grey even if defenders are still present, but in that case its the difference between attackers-defenders which is taken into account.
So a small sqaud assaulting a medium defense will have a hard time to make it go down quickly enough as of now. In that case you can sjut define a very low time to go grey time, that way you just have to be a bit more then the defenders to make it go grey directly.
Otherwise well if you dont want supprises, you flood them by the numbers, but that needs teamwork and thats harder to code ;)
