From what I know this is not intentional

nor is it a bug

if there is one enemy guy in a flagzone then the effect is nullified, I doubt the commander is going to go on a flag capping spree

This should be put in exploits ;)

Doesn't have to be considered an exploit actually. I mean, what does capping a flag mean? It means making sure an area is clear of enemies.

Infantry does that by going in and killing everything. The UAV can do the same: Without the killing part. But if the UAV can't spot any enemies and there indeed are none, it's not too unrealistic for the area to be considered somewhat safe. Of course, this doesn't mean enemies will never enter the area, and one hidden enemy is enough to screw that plan over since the UAV can't search people inside buildings nor can it kill them.

Okay. Muttrah.

Team goes for East city, west, and north.

UAV caps south city.

._.

I think this happens because the UAV is some sort of a vehicle that spawns in the air so it acts the same way you would cap from inside a tank or APC.

Seems logical. There's no enemies in south city, and all other parts of the city are swarming with your own troops, limiting the access of the enemy to south city even further. It can therefore be considered clear. To be sure, the operation command deploys an UAV to scan the area. They find nothing, and declare it safe.

(Of course, this won't work if there IS stealthy sneaky enemies in that area.)

That is, assuming the UAV magically counts as 2 (or was it 3?) persons, which are required to cap a flag.

The UAV cap all flags from this Position on Muttrah Docks when is deployed on Map.

Lets get this clear: If deployed at Muttrah Docks, the UAV caps all Flags on the map, nullifying the advantage of the MEC. USA can cap several flags before any soldier set a foot on land.
