Ye this is the way I would suggest doing it as well and no, no issues with punkbuster.
To expand on what Lajning said, if you go into "\Documents\Battlefield 2\Profiles", there will be a bunch of folders labled from "0001" up, depending how many user profiles you have on your PC. If you only have "0001" then thats yours, but if you have more you will need to look inside each one's "Profile.con" (using notepad to open it) and you will see the username of the profile on the first line.
Once you have worked out which folder is yours, just make a clone of your vBF2 Controls.con as a backup and rename it something like "Controls_BF2.con", then edit your other Controls.con file ingame to the settings you want for PR.
Then when you want to play vBF2, just swap the two controls.con files around, renaming the PR controls.con to "Controls_PR.con" and rename the "Controls_BF2.con" back to "Controls.con" and job done.
Although this takes a lot of fiddling about with files so its not for everyone.
An alternative is to make two BF2 profiles on your PC, keep the one you have now for vBF2 and make a new one for PR. Once made, copy your Controls.con, Audio.con and Video.con files from your old profile folder to your new one and then edit thous controls ingame by logging into that profile you use for PR and edit them.
Then all you need to do is to log in to your vBF2 profile when playing vBF2, or your PR profile when playing PR and no more fiddling about with files by hand before you play
