I've noticed how all flags but the ones that are neutral sometimes go invisible on the map when I play AAS, this bug occurs every now and then and on different maps. Is this a known issue?

It's a known issue, yes. I believe on a next round, it's all OK again. Luckily it's playable, as you can still see the attack/defend icons on the flags .

No idea if this can be fixed however.

I haven't ever noticed it getting fixed the next round, I would always just restart my game.
