Ok, I'll try to keep this simple-
Whenever I join a server through the server browser, I go to connect, and it tells me "Connection to server has been lost," before I even load into the server. I join a 2nd time, and everything loads in fine.
2nd thing-Whenever I run the Anders Soundmod 0.4, in a soundmod enabled server, I will still eventually get kicked for an MD5 check. I have not heard of anyone else having this problem, don't know if it's just me.

Well I dont know about soundmod. Try and remove it completely and see if that fixes any of these errors.

I now have the exact same problem, and have n oidea how to fix it, I have not completely uninstalled Anders soundmod yet. I'm concerned that the soundmod might have some bug that altered a file that PB checks, ... and turning off the soundmod is not reverting the file to the PB sanctioned hash value.Whenever I join a server through the server browser, I go to connect, and it tells me "Connection to server has been lost," before I even load into the server. But that is speculation.
Only started recently, it could just as well be a punkbuster everbalance problem, so someone with better working knowledge of the PB system will have to investigate.

Same problem here, just experienced on SM server so far, when double clicking on PRTA SM server, after 3-5 sec. same error message... right after, trying 2nd time, it works, no problems at all anymore.
Dunno yet how it's with other servers (no SM), but think it's just the SM server...

...problem is not resolved by the rootupd.exe solution (above), i have to join a 2nd time

Thats only for Windows XP as for other systems I dont know. Try updating PB manually as described on link.
