On Jabal a full AAVP was attacked by the Shilka while being in the water.
All occupants apart from the gunner died almost instantly inside while the AAVP was only white smoking.
Is the splash damage of the Shilka to occupants of APCs intended?

This is something to do with the occupants being rendered on the inside I believe. Not much we can do about it
It has been a problem with the AAVP for years.

I believe it only happens when taking fire from the front. A specific spot in the front aswell. Where the blue "glass" is that IRL is the drivers/commanders prism sight. I remember shooting at the blue glass and killing the driver with ZPU-4. Never really tested it more.

I know AAVP had problem of getting gunner or driver(or both) shot out by 14.5mm on Jabal.

This is unintended but not surprising behavior. It was fixed around 0.6 or 0.75 by placing the player's seats ~25m under the vehicle, effectively under the map. The issue that we then discovered in 1.0 is that it makes the vehicles' bounding boxes 25x25m, so they were taking damage from the fire effects when not even close to them. After that I believe the passengers were all, or mostly all moved back inside the vehicles. You can check it out for yourself in the code or BF2 editor if you have it installed.

We removed fire damaging vehicles again. Not the most realistic behavior if a tank takes serious damage when parked next to a burning car. Could also try to reduce the bounding box again with objectTemplate.boundingRadiusModifierWhenOccupied. We should try that for next patch as this issues is also present on other assets now with HE frag. For the AAVP i noticed it has some penetrable materials, maybe that is causing some of this as well.
