The major factions' (US, MEC, Brits, PLA, Russia) do not have the same bullet type, though. While US and British Armed Forces both use 5.56x45mm, they're not fighting against eachother. So there is no combination of those factions that'd allow getting the enemies ammo. Only snipers and such would have the same caliber, but really, I wouldn't change this system for two out of 32 players.

I think it's good as it is, you don't want people just healing themselves up using enemy crates. If you stay far away from friendly territory, the only supplies you should have are those you carry with you.

I think the crates should be able to supply both teams. Sure it breaks realism a little bit, but you could also think of it as "capturing" the munitions in which your given time to resupply from some friendly source when your taking it back to where ever captured munitions go.
If anything I think it may have a positive impact on game play. If your supply crate can be used agents you it might be a good idea to destroy it if is going to be captured by the enemy. Kind of like how you dont want to leave a truck where someone could blow it up for easy tickets.
