Defragment Problem

I Recently Re-Installed everything on my computer starting with Windows 7, going through all Drivers, Windows Updates, Battlefield 2, Patches 1.41 and 1.5, Punkbuster, Mumble, and then I defragmented. I think the Defrag was a mistake. Now when I go to start PR the small loading window comes up and then it goes away and nothing. I went to examine the files and found all the PR folders and some BF2 folders compressed (zipped). I'm now in the process of extracting all the folders again but I'm wondering why Defrag automatically did this? Was it because the files haven't been used yet and had no recent activity? Anyone else with the same problem. I don't know if this is the solution yet but something tells me it is.
